He makes them by using paint (I think, not completely sure) or at least it looks like he does. The Pokemon are called sprites.

Since these sprites move (They walk in place and move when they attack) they need to have an image for each direction they face and each action they make in that direction.

What this means is, they need an image for when they face up, an image for when they face, left, an image when they face right, and an image for when they face down.

Here is an example:



As you can notice, there are FOUR different pictures of him facing in each direction. If you were to put those together in the form of a moving image (from the left to right) it would show him as walking. This is the same thing that Sam uses EXCEPT that he uses TWO images instead of four to make it look like the Pokemon are moving/walking.

As for making the sprites, try using paint and a multitude of colors to make them. if you don't have any idea how to do that just save and open this image and look at how he used the colors to make it look like a pokemon.
